Speaking as someone new to the hobby, I am happy with the ally system.
First off, it creates the opportunity to mix IG with Chaos marines and create a Lost and Damned army. There are a lot of fluffy opportunities there.
Second, it gives me the chance to collect several different armies and then piece them together as allies. I bought the Black Reach set, so I have about 500 points of Orks and 500 points of Marines. I like both orks and marines, so I will probably collect more of both. Allies let me play games at higher point values sooner than I otherwise could. I am a bit disappointed that orks don't have much in the way of good ally options, and of course I know playing Orks with Marine allies is an act of desperation. But I could get some Tau or IG, and they would be compatible with both armies.
It's possible that allies will cause all sorts of trouble in tournaments and competitive play, but that is still a long way down the road for me. I don't have enough of an army or enough experience to really worry about how things will shake out. In fact, 6th ed is so new that I don't think anyone really knows for sure how things will go. There will probably be cheese somewhere, but then again there always is.
I love list building and power gaming, but I'm not going to buy models for an army that I'm not interested in, and I'm certainly not going to waste my life painting them.

Allies-YES
For years the gamers I've played with came up with special scenarios to allow allies. Sometimes to fill a gap, but mostly tied to fluff so we could field larger forces for mega battles. My opinion is that allies as a restricted option adds some fun and variety. While I don't think it will break the game, admittedly only time will tell. For me it is a win since I've built a story that ties my three armies together, especially with one of those armies being SOB.
I have heard grumblings, but mostly from my competetive friends. Since they love power combos I thought they would love allies if they have so much kill potential, but I think it makes it harder for them to account for all of the variations in their opponents' lists. I'm sure they'll have their new razorback rush alternatives soon and I'll continue to lose more than I win, but I'm okay with that.
